When 3D Clean Up structure has color highlighted bonds and atoms, during rotation Up-Down order of overlaying them is broken.
DISCUSSION:
Last year Gareth was rising his concerns about confusion with layers order of Ring Fill coloured structures and other solid colour elements (Rectangular) [CDBETA20-I-12]. He was playing with "Bring to Front" [F2] or "Send to Back"[F3] separated molecules with Color filled rings and solid colour elements.
I further expanded the issue and submitted a huge report around colouring (CDBETA20-I-54).
This time I am reporting the issue based on actual chemical structure, where incorrect colour overlay and ordering is within the same molecule during 3D Clean Up and rotation (VD-BetaV21-0009.png).
Using "Convert Name to Structure" generate cubane.
Observe, that 3D representation of this plane molecule is correct (2 upfront bonds are not dashed) (see VD-BetaV21-0009.png, block 2, red arrows).
Select cubane structure and 3D Clean Up. 3D convertion is correct (see block 3, red arrows).
Highlight bottom cubane side with Lilac colour, top - Red, and colour top-left corner carbon-atom with Blue (block 4).
Using "Structure Perspective" tool from the "Main Toolbar", rotate cubane to place top Red side with one Blue carbon on top of Lilac bottom side. It has to be 4 Lilac bonds, 3 Lilac atoms and 1 blue atom visible, but 2 Lilac bonds, 1 Lilac atom and 1 Blue are observed (the rest are red from the bottom side) (block 5).
When you turn it upside-down, you expect to see only Lilac bonds and atoms, but it behaves as if order in 5 was correct: you see (2 bonds and 3 atoms) - lilac, (2 bonds and 1 atom) - red (block 6).
Additionally, I made a "basket with a handle" structure starting from a molecule in "Aromatics" template [column 5, row 7]. See [Basket & cubane.mp4] to observe overlaying issue for color highlighting bonds and atoms during "Structure Perspective rotation.
